Unfortunately, once you get your permit, it could be challenged and in the process of applying for your permit, the agency could determine that the impacts you want for your project are too much and they could deny your permit. Those are both circumstances you need to plan for. The denial process can be appealed by the applicant. That goes through an administrative process and the challenge by a third party or a neighbor, that is also a process that typically goes through administrative hearing and sometimes to court.
